What is pyrosequencing?

Pyrosequencing is a method of sequencing that relies on light emitted in an enzymatic reaction set in motion by the release of pyrophosphate when a base is added during the sequencing process. The results are quantitative, making the method ideal for sequencing samples of known sequence that may have mutations in proportions as low as 5%, such as tumor samples or mixed viral populations.

This method can also be used for characterization of contiguous and multivariable mutations, LOH analysis, unambiguous, fully quantitative genotyping that distinguished multi-site variations from single nucleotide polymorphisms.

Microbial identification and drug resistance typing are also potential uses of this method. The system provides rapid and reliable high-throughput screening. Mutations can be accurately identified without use of expensive labels and dyes.

Specific regions of methylation can be assayed via sequencing on the Pyromark Q24 system as well. Bisulfite converted DNA is PCR amplified with a biotinylated primer pair. The non-biotinylated strand is sequenced in the Pyromark system.

Assay information

  • Qiagen has over 30,000 assays designed for CpG Islands throughout the human genome, which can be ordered through our Geneglobe.com service.
  • Custom regions can be amplified; we are happy to assist with custom assay design, using the Pyromark Assay Design Software package.  This is best done via screen sharing.  You provide the specific CpG or SNP of interest, plus 200 bp of flanking sequence on each side, and then we will work through the possible assay designs together. PCR Support

PCR amplification support for Pyrosequencing studies is available to customers utilizing our Pyrosequencing services. Samples are PCR amplified using customer-supplied Qiagen predesigned or custom kits. Service includes PCR of samples, amplification confirmation by agarose gel electrophoresis and submission for Pyrosequencing.  Methylation projects include methylation control samples (0%, 5%, 10%, 25%, 50%, 75% and 100%).  We will also do bisulfite conversion with the Qiagen Epitect kit for a separate fee.

Sample Requirements
  • Customer generated PCR products: Please bring 20-40 ul of sample (depending on how bright the band is on a gel) and the lyophilized primer from Qiagen. If you ordered your primer from someone other than Qiagen or don’t wish to bring over the entire sequencing primer, then please contact us for the appropriate resuspension buffer. Primers should not be resuspended in water.
  • PCR support option: Please provide 40 ng of genomic DNA at 5 – 10 ng/ul of per assay.  If your DNA requires bisulfite conversion, we need a minimum of 100 ng.  The maximum amount that can be converted at one time is 2,000 ng.

How to Order

If you have done your own PCR reactions, please use the Pyrosequencing order form on our iLab site to place an order.  You will need to upload a picture of your quantitation gel for the samples. If you designed your own assays, without consulting with us, you will need to upload the .xml file generated by the assay design software.

Samples may be dropped off at any of our drop-off locations. Please ask for a timeline when dropping of samples.

Results Files

For set of each 48 sample run, you will receive two files:

  • A .tsv (tab-delimited) file which lists each query site and the percentage of the bases queried
  • A .pdf file which shows the peaks generated and helps to explain error messages and other information about the run.

We also provide a detailed project summary document that describes all methods and materials used for your project.
